O.K. sorry for that. As I was trying to look deeper into that I figured that in 6.0.4 my initial problem (that not more than a certain amount of zimlets is working) IS resolved.
What changed is that newly deployed zimlets have to be actively enabled by the users. So now when I deploy a zimlet and enable it as user, it works.
