This would be a great feature.
In the interim, I've IMAP'd into an account with duplicates using Thunderbird, there is an extension for removing duplicates

Which works very well. Until Zimbra can do this natively this is a good solution for Community Edition users without access to outlook or its plugins.

chimaster's suggestion is probably your best bet as duplicate emails shouldn't happen in the first place unless you have a buggy mail client or something so I doubt this will be implemented by Zimbra.
Feel free to file a RFE at Bugzilla Main Page - Zimbra though (after searching to make sure one hasn't already been filed).
