Script against a user's folder

Hi,
I would appreciate any help with this project. Also hope this is in the right section.

I wanted to know if it is possible to run a script against a user's inbox folder.

Example:
user@mydomain.org has a filter that moves those messages that contain "Order# XXXX" in their subject line to a folder called "Orders".

From there I would like to parse those messages into a database but also keep them in that folder.
