Is there any standard way of customize the look & feel of zimbra, add a institution logo, etc ?

Conrad put some notes about how to skin here. Basically you just need to define some new images and a new css file. We don't have a document on this today.

Usability enhancement suggestions

We've not tried to add a 2nd skin yet so YMMV. You can see our current skin in the ZimbraWebClient/WebRoot/skins/steel dir in the source download.
