The reason why we did not want to use mod_proxy or an equivalent is that we were worried that zimbra might have hard coded references in it's code. Have you ever done this before?

I would have thought to upgrade the system before upgrading the mail application.
Why would you want to do upgrade Zimbra in the midle of your system upgrade?

I think that during the installation, when it asks for the domain, rather than putting "zimbra.domain.com", you should just specify "domain.com".
