It turns out this problem is because the COS never got any archiving defaults added. From the bugzilla entry - Bug 16850 - archive config errors when templates not present - you need to do the work around in comment #3.

zmprov modifyCos default zimbraArchiveAccountDateTemplate yyyyMMdd zimbraArchiveAccountNameTemplate '${USER}-${DATE}@${DOMAIN}.archive'

You need to do this for every COS by replacing the "default" in the above command with each COS name.

New problem / question I was hoping somebody else with this running could test for me.

From the web admin, send an outgoing message. As soon as the message sends, go to sent items and delete the message from there, then go over to the trash can and delete the message from there.

Now go run a search for all messages into and out of this box (or domain). I've found that if you do this, the message does not show up in the search results.

UPDATE: So I send a message. I run a search. The sent message appears. I go into the users mailbox and I delete the message from the sent folder and the trashcan. I run a 2nd search. The sent message is not in the search results. This is VERY disturbing.

What is the "zimbraArchiveAccount" attribute value for the individual that your trying to enable archiving for set as?

(not trying to sound demeaning below-but we're not there to see it ya know?)

Was "Search mail archives (for accounts with enabled archiving)" checked?

    There's 2 sections:

    Archives:
-Search mail archives (for accounts with enabled archiving)
    -Search live mail
    Accounts:
    -Search all accounts
    -Select accounts to search

    [zimbra@zim4 ~]$ zmprov ga user1@jess-and-pete.com | grep zimbraArchiveAccount
    zimbraArchiveAccount: user1-20070709@jess-and-pete.com.archive
    zimbraArchiveAccountDateTemplate: yyyyMMdd
    zimbraArchiveAccountNameTemplate: ${USER}-${DATE}@${DOMAIN}.archive

Search mail archives (for accounts with enabled archiving) was checked as was Live Mail. All accounts were searched.

If I do not delete the message, it shows up, so I was assuming I have the archiving setup correctly and am using the search properly.

You'd be better to contact support as some of us (me included) still need troubleshooting instructions

It turns out the "sent messages" aren't showing up in the archive account, and the search was only finding them previously because I was searching archive + live and they were in the live accounts.

So the archiving is working as advertised, I just need a way to get it to work with my custom setup.

I think this problem is because I have an external MTA setup for the Webmail MTA and the outgoing messages are bypassing the local Postfix. Is there any way you could think of to get a copy of the outgoing messages put into the archive box without going out the local Postfix? I have the ability to make a copy of these outgoing messages on the external MTA and specify an alternate destination or address for the copy if I could figure out where to send them.
