Make sure you have good backups Ensure all zimbra processes have died before performing the upgrade; personally I also run
Code:
su - zimbra
zmcontrol stop
ps aux | grep zimbra
./install.sh

I think you should plan on the upgrade deleting your commercial certs and be prepared. There are forum posts and some wiki docs for backing up your commercial certs so that you can reinstall them after the upgrade, if you have to.

I would also do the upgrade with two windows open, one running the installer and one running top showing just the Zimbra user. This is because we found the installer in one upgrade didn't shut down MySQL correctly after running the mailbox database check. When the installer went to run the logger database check, MySQL was still running and the installer freaked. We killed the installer at that point, reran it, skipped the mailbox database check and then all was well.

The other things we saw during various upgrades:
  1. SuSE syslog-ng configs get borked (we have both posted on this already).
  2. Global and Domain Admin accounts aren't upgraded correctly, so the Admin Console is missing elements.
  3. LDAP replication breaks if there are issues with CA certs.

Hope that helps!
Mark

I also happen to be going from 5.0.18 to 6.0.4.

My question is should I upgrade straight to latest version of zcs, or first upgrade to another version, then upgrade from that to 6.0.4?

Thanks

Details are in the latest Release Notes and the forums.
