Smile Not an issue but a question

I have recently upgraded to version 6.0. All went relatively smooth with a few bumps. Looking at the directory structure after the upgrade, I see where there have been newer versions of programs installed and the related links modified, most notably jetty and net-snmp.

My question is can I safely remove the older versions from /opt/zimbra without causing havoc?

Yes, you should be able to remove older versions of the directories. The obvious point, take a backup first just-in-case.
