Looks like MySQL wasn't running or didn't start. Can you confirm it was all running when you started the upgrade?

No, but i have this problem on two systems. My Vmware Test-System and on the main-system. This systems have three non default ports (Mail 8080 MailSSL 8443, remote 61616). Can this the reason for the error?

A second run of ./install.sh work without any error but have changed this non default ports to default values.

Try running /opt/zimbra/libexec/zmsetup.pl after the bomb-out - it should work. BEFORE you do that, chmod /etc/sudoers to 640 to avoid an LDAP start-up failure...
