Because I save all my mail, my mailbox is too large to leave on the server. As a result, I setup a local server on my desktop to use strictly as an archive. As part of this process, I have some thunderbird rules that file away various low priority messages to the archive automatically. I tried to replicate this with ZD, but it does not seem to allow cross-account filing.

Could you open an RFE in bugzilla for your cross-account filing request?

Might vote for these RFE's which are also very similar:
Bug 29660 - Implement contacts/calendars/tasks/pages/briefcases across all external accounts in Zimbra Desktop
Bug 26142 - REF - offline : option to choose contacts from different account's address book
