Default Database

I was told that Zimbra uses MySQL. Does anyone know if the database is MyISAM or InnoDB?

Yes, Zimbra does use MySQL for storing the users' accounts meta-data (for email messages, calendar appointments and others). I believe it's InnoDB, but I guess you can make sure if you look at the my.cnf file in your mailstore server (I'm don't recall the exact path).
