Question Upgrading Zimbra on Mac OS X server

This is the first time I am going to be upgrading Zimbra on our server without help from the vendor that installed it (I have to support it myself due to budget constraints.)

I need to move our server from 5.0.19_GA_3083.MACOSXx86.NETWORK to 6.0.7. Now I know there are settings that our vendor had to make to let our Xserve with 10GB RAM work (java and mysql maybe due to 32-bit issues). Will an install upgrade wipe these existing settings out? My biggest concern is that post-upgrade Zimbra won't start and be left with those issues to iron out.

I have searched, but the solution to those issues have been elusive--links would be welcome if you know of them.

NOTE: I am fully aware that Mac OS X as a server is somewhat of a misfit cousin, so please, please bear with me--a move to Linux is impossible at this time.
