Is there a way to move certain message (based on message ID) from Junk to Inbox or back using CLI? If not, would you see it as useful/possible?

I'm probably wrong on this, but I am not aware of a way, but sounds like a legit request.

I would file it in bugzilla as an enhancement.

Dkarp, should I add this requirement to the bug you mentioded? It is quite general one as I have seen.

I think it's already been implemented, but you can add a comment if you'd like.

It is implemented in zmmailbox (introduced in beta2) as "markMessageSpam". You'll have to do a "search" first to get the id (not Message-ID, but the internal message id).

Note that zmmailbox command was only implemented recently, and will be considered beta-quality for the GA release of 3.2. Any testing people can do in the few weeks will help make it better for the release.
