finally solved my problem by enabling antivirus or antispam which enables amavis as a result. apparently amavis is doing the email message alternation. imho, i think it would be better if we can enable this feature without forcing you to enable av/as like in our case we do have a separate gateway machine doing this task.

In my case it is only working for the internal domain
like from logwatch@hostname.domain.com to root@logwatch@hostname.domain.com but from my user@domain.com
How you guys have made it to work?

Default Limit zimbraDomainMandatoryMailSignatureHTML to outbound emails only

I finally got this to work.

    zmprov mcf zimbraDomainMandatoryMailSignatureEnabled TRUE
    zmprov mcf zimbraDomainMandatoryMailSignatureText <some text>
    zmprov mcf zimbraDomainMandatoryMailSignatureHTML
    "<html><body>some html text</body></html>"

Is there anyway to limit the mandatory signature for outbound emails?

Even after following the above steps, which are pretty straight forward, i am unable to get my global disclaimer to appear in emails going to other domains or to other mailboxes on the same domain. I have amavis working and do not see any other problems on the server.

how do i got about effectively trouble shooting this ?

... using mandatory signatures since 6.0.4. NEP No issues so far. Upgrade to 6.0.5 worked without problems.
