May I ask How to let the system know the email to/from abc@mydomain instead of abc@mail.mydomain.com ?

Add it as a new domain in the Admin GUI. Alternatively when you installed Zimbra you could have changed it in the setup screen. If you have already provisioned accounts you can either add the domain and create new mailboxes or just associate the domain with the existing accounts.
