Well first things first ... Shutdown ZCS and make a full backup of /opt/zimbra. As you appear to be on 5.0.13 the easiest thing to do would be to download 5.0.18 and upgrade over the top of what you have already.

I will, just it is very hard to stop zimbra gracefully.
zmcontrol - stop => hangs on mta stop
will try to create a good backup and then will upgrade

Now it works. That's what I did:
1. fix manually all the tables in mysql ( all of them )
2. moved to new server according to this article Moving ZCS to Another Server » Zimbra :: Blog
3. reinstall 5.0.13 version to be sure that everything is Ok I have my mail server back
But it took me quite a long time to find all broken mysql tables. I really did not saw this problem in the logs and apart from the corrupted tables I am still not convinced that I found all damages. It's possible that the reinstall simply replace any damaged files I had.
Hope this can help someone with similar problem.
