Default Group isolation

If we would use Zimbra for our students and teachers, how easy is it to setup separate groups and manage users? We would have approximately 1200 users.

It depends what you mean by "setup separate groups"... the availability and behavior of many features can be controlled via class of service.

Default Groups vs Lists

We presently use a client (FirstClass) that allows for "Conferences" as well as lists - you can also do permissions via groups. I have been reading about Zimbra and am trying to discover if I have the same funcitonality. The most important would be permissions by group or list. Invitation to calendar events by group or list.

Is this any clearer?
