All my quotas have went to zero. Noone has been able to back up because it telling them they are over quota.

Well.. I really don't know how say it. ALL the quotas haver reverted "0". As a result, no one can do a backup because the backup stop with an "Over Quota Error"
If I reset the quota to the correct value, its okay until pull the user profile up again and it says "0" again.

There are two issues here.
One seems to be the Admin web UI doing strange thing and you should use the CLI to fix this.
The second one is the link between quota and backup that I don't understand.
I'll try the CLI and report back
