What determines if a message gets a bayes_50 vs a bayes_99 score?

I have three email messages. When this first one was sent, it was marked as spam (the ISP had a bogusmx record) so I added the domain to the whitelist with a score of -10. The user sent a message to test and it went into the inbox with only a spam score of 5+. Then, when someone replied to the test message (message two), their message ended up in the junk folder (spam score of 13+).
