    Can these two mail configuration fields be enabled/populated using a SOAP API call?

    Yes. Use something like:
    <ModifyPrefsRequest xmlns="urn:zimbraAccount">
    <pref name="zimbraPrefNewMailNotificationEnabled">TRUE</pref>
    <pref name="zimbraPrefNewMailNotificationAddress">desire d@address.com</pref>
    </ModifyPrefsRequest>
