Default zmtrainsa recure Inbox folder

Anyone know how to run the zmtrainsa command on a user's Inbox who has many sub folders under the Inbox? Alot of my clients on my mail server categorize their email right away in tens to hundreds of sub folders.

You shouldn't need to run zmtrainsa on the users mailboxes, why do you think you need to do that?

I had just imported some new user accounts and wanted to train some of their folders. There is nothing wrong with running the command is there? What about running multiple commands at once? Seemed to work fine when I tried.

There's nothing wrong with running the command it's just likely to be a waste of time. Spamassassin learns as it's runs you don't need to do anything else unless your users get any strange results. If your current users are having no problems then the new ones should have no problems.
