Make sure your changes are "sticking"...I discovered server.xml was being replaced by the contents of server.xml.in on each tomcat restart. I think there is a zmprov command that will take care of stuff though....something like:

zmprov ms <servername> zimbraMailPort <new port>

there's another setting for https too, I forget it offhand.
