You can safely delete the logfile.
4.5.7+ lowered the log intensity level:
Bug 18445 - zmmtaconfig default loglevel is set to high (essentially line 55ish of /opt/zimbra/libexec/zmmtaconfig got changed from 5 to 3.)
5.0.x added log rotation:
Bug 10398 - clean up logging for swatch, zmmtaconfig
While I don't know what version you're on (without guessing from the package versions in your above post) if you've upgraded since then I wouldn't be surprised if some entries in it are leftover from when you were on 4.5.6 & prior.
