The only way I know to remove the mailbox is delete the account in the admin console. You could backup all your mail by using something like Thunderbird to download it 'offline'. I'd only go down this route as a last resource.
Is the deferred mail the missing stuff for these mailboxes? Did anything happen to the server on the 29th when you stopped receiving mail? What happens if you flush the queue, I guess it just ends up back in the deferred queue? What does the mailq command show?
