I have been experiencing this problem over the past week with my iPhone. After much testing I have discovered the following:

1. INBOX on Apple Mail syncs correctly with Zimbra Web and vice versa.

2. INBOX on iPhone (set up using Exchange/Active sync) fails to reflect messages moved or deleted from Apple Mail client. However changes made using Zimbra Web DO show up correctly. As mentioned previously, clicking off Inbox in Mail client and back seems to force a refresh.

3. Thunderbird suffers from the same issues as Apple Mail.

4. My current solution has been to set up my iPhone Zimbra account using IMAP instead of the recommended Exch/Active sync method. I used exactly the same settings as my Mail client and now moved or deleted messages made in Mail are reflected correctly on iPhone (although this is not pushed). Personally I would rather have an Inbox that syncs correctly and live without 'push'.

So to conclude is the problem with Active Sync?

System info: iPhone 2.2/ Apple Mail on OSX 10.4 and 10.5
