Found the problem. Couple of .pid files in /opt/zimbra/log were owned by root instead of zimbra including zmmailboxmgr.pid. That prevented mailboxmgr to come up as user zimbra. Once thepermissions were fixed, everything was normal. Most like cause is that zimbra was restarted by user root somehow.
