After hours of reading and trying just about everything, I have managed to get the upgrade completed and am up and running without loss of information.
The root cause of the initial problem was an error during the upgrade process which, when the upgrade was run again without fixing the problem replaced the config.save with a default, mostly blank one.
This was fixed by running the install again, then before accepting the licence copying an old config.save over the one created in /opt/zimbra/.saveconfig/config.save. It's important to use one from the version you are upgrading from. They are located in /opt/zimbra/.saveconfig//<#>
The next issue seems to indeed be a /etc/hosts problem, but I can't see where my problem lies. To get around this, I modified the /opt/zimbra/conf/my.logger.cnf and /opt/zimbra/conf/my.cnf so that the bind address pointed to the network address and not 'localhost'
I then re-ran the install script which was able complete the upgrade which completed the database upgrade as well.
I suspect that this is not the best option and that the bind address may get wiped at the next upgrade, so if anyone know what's wrong with my etc/hosts file I would be thankful for the help.
